The way the comment system works right now is that if you keep entering messages with the same, or too similar text in it, it won't submit. That works fine, except that I saw one user spamming comments by inserting random letters (ei. Eueueueeu- theerrere- fafdfafasdfsa -as fafdfadfadfad- afadfvveee) like every 2 seconds, and spammed about 400 comments that way.
To fix that, there should be another limit. A good idea would be if the user enters more than three or four comments within 60 seconds, he/she would have to wait another 20 seconds to enter more comments. What do you guys think? Any suggestions?

hmm. it may be nice but the only thing is what if your project got on the front page or your a famous scratcher or something and you want to be nice and thank everyone who said something like "Nice Project!" the 60-second rule could get annoying there.

How it takes about ten minuets just to post a reply on the forums, I wouldn't give them an idea. Cause' in all honesty, and I'm not trying to be mean here, but who would waste thier vaulable time spamming a forum that almost 0% of the world know, or cares about.

What do you think about four comments a minute, and keep the 20 second wait? That way, "famous" people can reply to enough comments a minute without a super long wait, and spammers will be discouraged to spam.

Well, here we are talking about spam that is posted in the comments section of a project page.
Also, right now you have the 600 second rule because you are a "new scratcher" when you become a "scratcher" you will only have to wait 60 seconds. that prevents people from joining just to spam among other reasons.

There have been cases of commercial spammers spamming on the main site via comments and galleries instead of the forums, likewise it could prevent massive project link spam; I can see how a time limit could be useful here. Granted such a thing would make my commenting back process a bit slower, but I wouldn't mind it. Something like 30 seconds to 60 seconds would be reasonable.
