Sure, I do it all the time. Just make sure the project name is exactly the same as what is online, share it again and it will replace what is up there. Sometimes it takes a few minutes to take effect.

I didn't realise that if I kept the same name - the project id stayed the same!
I'd always thought that each new upload generated a new id!

I think a "project manager" in the Scratch program would be useful... So that you can see your projects on your PC and manage them. Such as: "Update project", "rename project", etc.
Another (maybe better) option is to have the project manager online. So you can right-click a project, select update... and a file browser should appear.
One thing is sure - it is confusing to type exactly the same name.
