The message was not innapropriate, but it advertised for [removed]. I flagged the comment as innapropriate. Will this comment get deleted or will I get in trouble for flagging something as innapropriate when it isn't?

Commercial spam is not allowed on Scratch, so if you see any, then you should definitely flag/report it.
People spamming their projects can also be flagged if they are doing it repeatedly, but single cases are usually ok. If you flag it though, you won't get in trouble.
