So let's say you have a code to get past a level or from a previous game, and then someone downloads the project and finds the code,
well, with secret scripts the creator can choose if the script if secret or not

Why not just hide the sprite and have all the broadcasts channel through the hidden sprite? But scratch is meant so you can share scripts and learn form others so if everybody made their scripts secret then no one would really know what people are doing

The core aspect of Scratch is sharing projects so that others can learn from them by examining and modifying them. Creating completely hidden scripts would ruin that notion by keeping parts of projects complete enigmas, unable to be seen or understood.
This is actually similar to the idea of locking downloads in the sense that it keeps people from tampering with scripts, which has been rejected for the same reasons I mentioned above. You can see section 2 of this thread for more details.
