The new 3ds update is coming out later today, or early tomorrow. The eShop features 3DS specific downloadable titles, DSiWare, a virtual console and "3d classics," which are NES, ect. games given the 3d treatment.
Plus, the eShop is now a built in App, meaning browsing through it is much, much faster. You can view trailers, screenshots and browse through multiple categories to find downloadable games you want.
The eShop will launch with a few different titles depending on your region. Pokedex 3D is a free 3DS specific game that allows you to collect 3d pokemon models from spot pass (3 a day) and view them in full 3d, as well as in virtual reality. It has some other features such as scanning codes to make certain pokemon appear more often.

Also a "3d classic" title, Excite Bike 3D, will available for free. There are some others launching for a few bucks in the virtual console, though the only one I remember is Super Mario Land.

The web browser is also in the update. Although by the looks of it, it won't support HTML5 or flash (bummer) it does allow you to download and upload 3D/2D images straight from your browser. So that's pretty cool.
Plus, in a later update, there will be an app that allows you to download and view movie trailers. Although actually buying the movies has been confirmed, it hasn't been said whether this feature will be released at the same time.

The 3D Hydreigon is part of nintendos plugin called: 3D POKEDEX
But to look at the one you want you have to have it registered in the B&W Pokedex. You can find the main page for it here!
