My idea:
It's a normal mall building but the basement is under construction. After getting the patch, the stairs will no longer be blocked off and you can go to the basement. It has a maze of boxes and lots of rare items. You can find wild ghost types. The very end has an item with great use.
Relic Clay - If held by a pokemon, it reduces damage from STAB to 112.5% instead of 150%.

A legend inside a store doesn't sound good.
How about it's a building, and there are tons of trainers in the building. You have to battle trainers and get to the top floor of the building. Then there is a guy standing in the middle of a practically empty room, and when you talk to him, he battles you. If you win, he offers to take you to "it". If you say yes, the man says, "Very well." then the part of the floor you and the man are standing on goes down all of the previous floor, and down under the one you started on. The screen goes black, then when it goes on again, you are in a dark room with no windows or doors or anything. The man says, "Here we are." You can walk around the room, but there is nothing to do. When you talk to the man again, he says, "Would you like to go back?" You can choose "Yes" or "No". If you say "Yes", he takes you back to the top floor. Except it isn't exactly how it used to be before. It is completely trashed, and the man says, "Whoa, what happened up here?" Then there's a flash, and the ghost Pokemon appears. It goes to the center of the room where you are, and goes through the floor and into the basement. The man says, "That was the legendary Pokemon [legendary's name]. Come on, lets go after him." Then he says, "Wait, for some reason the elevator isn't working. Come on, we'll have to walk down instead." He runs down the stairs, and back to the first floor. When you get there, a door that used to be locked is opened, and you see the man run through the door. When you go in, you are back at the dark basement, and the man is standing there. He says to you, "[legend's name] went through that wall over there. Luckily, I know a way there." He walks up to the wall, and a secret opening appears. He says, "Come on, this way." You walk into the opening, and there's a big maze you have to go through. Eventually, you get to a small room, and the legend is sitting there, waiting for you to battle it. After you battle it, the man runs in and says something, depending on whether you caught it, fainted it, or ran from it. Anywho, after he says that, you both leave the room (and the entire building) and continue the game.

I think this is going to work most smoothly:
It's just a mall, but the basement is under construction. After the patch, a stairway is unblocked. The basement has a few items and workers who battle you. At the end a worker hands you a pokemon egg.
Simple, but nice.

My (refined) idea:
It's a mall under construction. Over the course of the game, it starts to show signs of finishing. When the patch is installed, it makes an event trigger where the workers are outside of the building running around. When you talk to them, they mention that the site is haunted. When you go into the building, no one is inside. There are wild Ghost type battles in the place. However, when you get to the basement, wild battles against high-level ghost Pokémon happen MUCH more frequently. The basement is also a huge labyrinth. Once you reach the end, you see a strange, demonic-looking door. It's locked, however, so you can't open it. When you go back, the workers mention that it was never there before. After a series of investigations, an old lady mentions that she knows something about this, and gives you the "Skeleton Key." The Skeleton Key opens the huge door, and behind it is powerful Ghost-type legendary. After battling it, the old lady mentions that the Pokémon was the ghost of her dead granddaughter, who lived in a house that was once where the mall was being built. The house burned down, and her ghost was protecting it. She tells you to "take care of her", and leaves. The mall is completed after you save and start the game again. (If you downloaded the patch before you beat the game, it will be completed after you beat the champion.) The mall sells very rare items.

I found something interesting...
Since the hexadecimal space for Pokémon data is from 0000 to FFFF, but lots are taken up by ? and ??????????, couldn't we reprogram ? and ?????????? to be new Pokémon? I mean, they're filler, and GBA ROM images are easy to expand, so we could have up to...65508 Pokémon

BTW, the reason that there's 65508 spots is that, out of the 65536 spaces available, the rest are taken up by Unown forms, Deoxys forms, and eggs.

Here's a solution:
We just replace Spinda with a different sprite. It'll most likely replace all of the Spindas.
And the 65508 Pokémon thing was just the maximum amount of space we can have. It's more of an "Uh oh, I've run out of room and nothing's left" solution.

Pokémon idea: Shino
Type: Fighting/Ghost
Crimson entry: They are the spirits of dead ninja clans brought back as Pokémon. They still retain the fighting arts.
Chrome entry: After a long battle, 28 legendary clans sealed themselves away in a temple. They prefer not to be disturbed.
They're found at the Ruin Islands on the edge of Belumn's coasts. They have 28 different forms, with the difference being the kanji on their clothing.
This Pokémon is a replacement for Unown, and the Ruin Islands are a replacement for the Tanoby Ruins.
