Cobalt won't work because theres already a famous hack called Pokemon Cobalt. A third version will probably be hard, though, because the legendary plot is always different.

Got some town names and some details.
Everset Town:
Where you start. A nice town by the coastline with a lush route above.
Apalaglade Town:
The second town. It appears to be a small ditch leaking out into the ocean.
Apalaglade Woods:
Above Apalaglade Town are the woods. Pokemon such as Silmite lurk there.
Urbasa Town:
A peaceful flat town on the coast with boats that occasionally come to sell goods. The beach there is the Urbasa Sound.
Himasoul City:
A gothic town with stone sidewalks and many buildings. It's very dense in population in this area. The gymleader of Himasoul which specializes in Bug types lives here.
Casbound City:
The top and right half of Casbound are lush green areas, but the bottom left is where boats leave the harbor. The boardwalk goes throughout the city. The famous Casbound Sea is connected to here. A gym leader which specializes in either water or electric (not sure yet) lives here.

A city located on the snowcap of a mountain. It always snows here, so Ice-type champions set up camp here. An Ice-type Gym is included.

Story 1-
When you walk into the first Gym Leader's building, there will be a challenge to get to the Gym Leader, just like there always is. Anywho, when you get past the challenge, you will get to the Gym Leader, and a Team [villainous team name] Grunt is standing with the Gym Leader. The Grunt says "I may have lost, but do not underestimate the power of Team [villainous team name]! We will be back!" The Grunt walks into you and says, "Hey, beat it, kid." The Grunt then runs out of the building. The Gym Leader says to you, "What was that about? Something about Team [villainous team name]?" Then you look out the window, and you see a building without it's South wall fly past. The Gym Leader tells you, "Wait, was that the Champion's building that just flew by? Netherless, lets have a battle! You then battle the Gym Leader, and continue the game like normal.
Story 2-
Once you beat the Elite Four, you walk into the Champion's room, and there you see the champion, standing in the middle of the room. You talk to him/her, and he'll/she'll say something like "You must be good if you have gotten this far" and then he/she says something along the lines of "But enough talk, let the battle begin!"
But then a giant ball of [whatever type the legend is on your game] comes out of nowhere and completely destroys the champion's room. Then you see the legendary Pokemon sitting in the front of the room. You walk up to it, and you battle it.
If you run or faint it, it says "The [legend's name] flew away..." but if you catch it, then the game offers to put the legend in your party. Either way, after you do it, a member of the villainous Team [villianous team name] walks in and says "Ha, fool! You fell for our trap, just like Master [villainous teams leader's name] had planned!" Then the ground starts to shake, and then the Champion's room slowly starts to lift up, and flies up into the sky. Then the flying stops, and you're just floating in the air. Then, a few more Team [villainous team name] Grunts come and ask the Grunt already in the room, "Did you get them?" He replies "Yes, right here." "Bring them in." Four of the Grunts come up to you and the Champion and lead you to the front of the room, where there is a big hole in the wall. You, the Champion, and the Grunts walk into the hole, and then you see a giant castle towering up in the clouds. The Grunts lead you and the Champion to the front door, and they say to you, "Go inside. Master [villainous teams leader's name] is waiting for you at the top." Then they say to the Champion, "As for you, we cannot let you interfear. But we cannot let you go back either. Instead we will take you to the jail cell, much away from here. Then one says to all of the others, "Take him to the jail cell. Be certain that he/she doesn't escape." The Grunts (except for one) and the Champion go back into the Champion's room again. The last Grunt says to you "If you ever want to see your friend- or the world- again, then you might want to hurry." The last Grunt walks into the Champion's room, and the room flies up, even higher into the sky. You can't go anywhere but into the castle...

Mega story idea (a combo of all previously submitted ideas):
As always, you start out in your room in a small town. This town is named Everset Town, and it's on the coastline of the region known as Belumn. After recieving the latest technology, the PokéPhone, your mother tells you to go to the Pokémart. A letter has been sent addressed to you. The letter was sent by the Prof. Beech, wanting to meet you on Route 1. Leave the Pokémart to recieve your Running Shoes. At Route 1 (above Everset Town) the Professer will be waiting for you along with another trainer, who will become your rival. The professer is holding a briefcase. Inside are three Pokéballs, and one will be your starter Pokémon. You decide that you should get the eight Belumn gym badges, in order to challenge the Belumn Pokémon League. Along the way, you face the dastardly/diabolical/devious/etc. Team Hydra. Their goal is to avenge the deaths of Pokémon, and to that end plan to use the Limbo Pokémon ([wurm dragon] and [wyvren]) to further their ends.

As you beat gyms and fight off Team Hydra, your rival fights you at various points. Halfway through, Team Hydra has constructed a device to summon on of the two (In Crimson, they try to summon [wyvren], while in Chrome, they try to summon [wurm]). To stop them, you forcibly absorb the Pokémon into your body. This destroys the device, but it leads you vulnerable to corruption. To prevent corruption, you visit a medium who suppresses the Pokémon.
After the 8th gym, you see that Team Hydra has reconstructed the Balance Stone, an ancient artifact that is connected to the two Pokémon. One of the two brothers who rules Team Hydra (Crimsona Bloodstone in Crimson, Chroma Bloodstone in Chrome) takes the balance stone to Death Cave/Mt. Pierce (depending on the version) to revive the other Pokémon. After you catch up to him, he reveals that [wurm] was an amalgamation of hatred and bloodshed over the centuries, and a sect of monks made [wyvren] to stop him. The battle caused a huge natural disaster that sealed the two away. ([wurm] fell into a crevice of an earthquake that lead to Death Cave, while a storm lead [wyvren] to the summit of Mt. Pierce) He plans to use the two to stop the death of Pokémon. As he summons [wurm]/[wyvren], the one you absorbed reawakens, and manages to hold off the summoning. Enraged, Crimsona/Chroma battles you. (And I personally think that his battle theme should be this) Afterwards, however, [wurm]/[wyvren] fights off the other and finishes summoning. You can then battle it and either knock it out or capture it.
Afterwards, you go on to beat the Elite Four and the Champion. After you reach the end of a gauntlet of grunt battles, your rival walks up with the other legendary, revealing that he was the son of Crimsona/Chroma. He then battles you, with the other legendary on his team, to "avenge" his father. When you win, Crimsona and Chroma come in and tell him that what they did was wrong, and that he didn't have to avenge them. Afterwards, the Champion gets freed, and your name gets recorded in the Hall of Fame. You win.
There, that's a nice plot. Jam packed with jelly.

I have a suggestion. Maybe the wurm dragon could be Dragon/Ghost type, and the wyvren Flying/Fire type?

It's a great plot, but this is what I had imagined...
The ancient legend:
There was once a time that a dragon pokemon had unexpectedly risen from the ground. It was evil and terrorized people and pokemon. To stop this beast, a second pokemon rose from the ground. Another dragon, but it battled the evil pokemon day and night to save the innocent. Sadly, this ongoing battle was destructive. And so, a third pokemon rose from the ground. Yet another dragon, but it brought the innocent to safety. This battle never ended, but over time the three had passed away. Over time this incident had only become a legend. Some say the evil Dragon pokrmon lies beneath a special location...
There was a second legend-a young explorer had once made the greatest discovery. A plant that grew a berry that could revive any person or pokemon back to life. He had used this power to his advantage. He accidentally revived a evil pokemon and risked the lives of people and pokemon. Ashamed, he was never seen again and the berry gradually became only a legend..
See the connection?
The evil team, team mystic, who believes pokemon's power in underestimated, and specializes in psychic types, seeks out the plant to revive the evil dragon pokemon to show people the true strength of pokemon.

Maybe the collection of hatred and bloodshed caused the dragon (the wurm dragon) to appear in the first place. The sect of priests made the second dragon (the wyvren), but THAT was destructive too. The third was made of the hope and general innocence of the population, which caused the Balance Stone to create the third, and it saved them.
Team Hydra and Team Mystic could be rivals, kind like the Aqua/Magma conflict. Team Hydra wants the Dragons to avenge the death of Pokémon (as in committing genocide against the human race), and Team Mystic wants the dragons to show the true power of Pokémon (also genociding the human race). The leaders are the brothers (Crimsona Bloodstone leads Team Hydra, and Chroma Bloodstone leads Team Mystic) On Crimson Version, Team Hydra is the main focus, and in Chrome Version, Team Mystic is the main focus. Unlike Ruby and Sapphire, the opposite team doesn't become your friends, they're just as evil. And...
And haven't you noticed the dev team on this game has some kind of fetish with dragon references?
