That happened to me when I was using one of the release candidate versions. I thought it was fixed before the actual release. Are you sure you have the officialy released version of 1.3?
I'm moving this to Troubleshooting.

Could you please share a project that shows the problem so we can try and see if is a problem for us as well? That might help solve the issue.

I just downloaded your game, made the variables visible, moved them around, changed them to large format and saved the game. Then, I reopened the project and the variables were still in large format and in the same place I left them. This leads me to believe that the problem is with your installation.
Start up a new blank project with Scratch. In the upper left corner of the window you should see "Scratch 1.3 (release of 2-Sept-08)". Is that what you are seeing?

Well...then I am confused. You're running the same version as I am but you are apparently seeing different behavior. If you download your own project and save it off as another name...is the problem still there?
Did the steps I went through sound like they should have shown the problem?

i had the same problem with the variables but it worked after i resaved under another name.
someone should look into a possibly missed bug in the current release...

As soon as i downloaded 1.3 i had lost all my projects. However after about 3-4 days they just came back. I think there might be a problem or 2 with 1.3 directly after download

All your steps were excellent and thanks for your help but none of them worked, including renaming the file when downloaded see this is my problem fully explained.
Say i have 2 variables one appears when green flag clicked, and the other one hides, and after yay recieved the other variable shows and the first variable hides. So far so good but, next time i open the file either the first, second or both variables swith to normal readout, and appear in the top left corner, am I doing something wrong to make it not work?
Thanks so much! :d

Okay...I did some more experimentation with your file and was able to reproduce the problem. I think we have a bug here. I will try and isolate exactly what is triggering it.

Right now the solution seems to be: Make sure all your variables are showing when you save the project! Then, on Green Flag, quickly hide the ones that aren't supposed to be showing at that time. You might even want to set up a special broadcast that you run before saving that shows all the variables?
I've sent an e-mail to the development team - I'll let you know if I learn anything further.
