how about like the machines were good, but then the aliens arrived, and broadcasted a signal that turned the robots bad. and we could have a mission were you have to infiltrate the alien ship and destroy the signal broadcaster

Maybe the same signal mod that skrewed up the AC Current affected the robots fuel cells and gave them "brownouts". Their systems would not receive the right amount/consistency of power and made them easily "hackable" by the aliens...

Yeah, I like this one too. So, maybe, in the beginning of the game, the humans and robots would be living together, and you could control both, but when the alien invasion happens, the robots immediately go against you, and you have to fight through them while getting parts for your time machine.[/anotherrunonsentance]

Okay, here's my idea:
The humans made the robots to protect the warehouse that the time machine is being built in, because such a scientific marvel had to be protected at any cost. Basically, they programmed them to anhiliate anything that seemed like a threat which, in the remote area the humans were doing this all in, was bot much of a problem. Of course, the aliens heard about their idea, and tried to steal the time machine from the them. The robots considered them a threat, though, and sent a battalion to intercept them. The humans then realized that their small army of robots would not be able to protect them from the whole army of aliens, so the joined in the battle as well. They hadn't realized, though, that their battle gear would set off the remaining robots.
So, you have to fight the robots around the warehouse, then fight a combination of aliens and robots, then go back in time to the alien planet and stop them from attacking in the first place, without making a paradox.
EDIT: I guess this is pretty much an elaboration of AmoebaMan's idea, and it makes more sense.
