In around this time 2011 they are airing a feature length animated film for TV:

According to a March 3, 2010 Disney press release, a made-for-television film, based on Phineas and Ferb entitled Phineas and Ferb: Across the Second Dimension,  is set to air June 17, 2011 for the US, and an international release date is slated for September of that year. The film will concern Phineas and Ferb discovering Perry's secret life as a secret agent, and deciding to collaborate with him and assist him in defeating an alternative Dr. Doofenshmirtz from a parallel dimension, who is far more devious and threatening than his prime counterpart.

Yeah i saw this too! i think when Phineas finds out he'll say in a very matter of fact voice. "So. That's where Perry is."
And then near the end "Where's Per- Oh, yeah!"
