I have accidentally deleted a shared project at least twice now, because it was a different version of the same program - I didn't realize I was deleting the wrong version. In both cases, there were comments on the project.
Would it be possible to add some sort of confirmation so that I can be sure I'm deleting the correct project - the one I REALLY want to delete?

You should see a confirmation when you click on "delete selected projects" in your MyStuff page. You didn't get that confirmation message?
Also, if you have newer version of one of your projects you can upgrade or override the previous version by just uploading the newer version with the same name.
For example, say that you have a project titled "greeting card". And then you make some changes to it or you make it better, you can just upload the project again as "greeting card" and it will now have the latest version.
