"Set pen layer to..." Blocks
I suggest blocks that would select which sprite's layer to pen on. For example: "Set pen layer to Sprite1" or "Set pen layer to background".
Edit: This would allow you to pen on sprites and the background. You could also just have the pen block just say "Pen down on layer..." or something like that.

Interesting idea! Though layers get confusing 
I wish there was a better way to keep track of layers.

Yeah, and being able to draw on top of sprites with pen would be very helpful.
