I've recently downloaded the scratch source code and the scratch skin folder.
I've edited some of the images in the skin folder but I don't know how to incorporate the changes into the source image file.
I found the scratch "skin section" in the system browser along with the "readSkinFrom:" but I don't know what to type/do to get my custom skin into the image file. Please can someone tell/show me what to do.
I know it's probably right infront of my face but I just can't see it.

You can find information about the skin from the following web page:
http://info.scratch.mit.edu/Source_Code
Here is a chapter named 'Scratch UI "Skin"' and you can download a sample skin file. (it seems the icon is broken.)

OK.
Extract ScratchSkin1.4.zip and put ScratchSkin folder into the folder that you installed ScratchSource1.4.
Then evaluate the expression as follows:
self readSkinFrom: (FileDirectory default directoryNamed: 'ScratchSkin')
You can find it in your browser that you showed. So simply select it and choose "do it" from right button menu.
If you need to save the new skin to your image file, don't forget do "Save image in user mode" from shift+File menu.

Thanks that worked I knew I was close. But the logo didn't change even though I changed the logo.
I real don't what that based on thing right there. I already have it in the about section and in the licence and read me files can I change it?
(Does it use the scratchLogo.gif & scratchLogo_XO.gif?)

I duplicated your problem.
Yes, logo files are scratchLogo.gif and scratchLogo_XO.gif. scratchLogo_XO.gif is used for OLPC XO laptop computer.
It seems you need to close your ScratchFrame once and reopen it after you change logo file.
Alt+click the frame then small icons will appear. These are called "halo".
To close the frame, click the top-left (x) halo.
To reopen new frame, choose "open" and "Scratch" from background menu.
I'm not a member of Scratch Team. So I cannot answer about licence issues. But I guess you may change the logo without scratch cat and/or official scratch logo.
