I think it's just a lag problem or something similar - it's not a glitch in the Scratch program. 
I know what you're thinking! "Neptune! Get rid of those filthy advertisements and give us back the Zarathustra siggy, you horrible person!" Well, don't worry about it, the Zara siggy will be back soon, new and improved! ^^ Meanwhile, just do what the sig tells you to. >.>Offline

Its just because scratch stops drawing it self while its engrossed in uploading your project. You get that sometimes if a program crashes and you bring up the task manager or another program and move it over the crashed programs area, it'll stamp it's self over it.
