There's no best project on Scratch, but there are many, many good ones. It's impossible to choose a specific project, as we all like different things.
Try searching the Top Loved archives for great projects.

Yeah you're probably right. It's like trying to choose between SmartKlik and Noitu Love 2. Well more people would say Noitu Love 2, But I really like SmartKlik, it deserves more attention. But I really like that one. It has a pretty good platform engine.
