Quite frankly, no, they don't.
I have looked through the source of scratch from 1.0 to 1.4, and at the 'clone hack,' and it is perfectly safe. Where ever did you get an idea to the contrary?

I have been working on that functionality for streak for a long time...

Thank you, I have also tried for that feature for a long time. I have made a great compiler for it on mac but I lost it > 
so I will be able to rebuild / find it soon.
features for the mac compiler include
• The name of the app at the menu bar changes to the name of your app
• Non- fullscreen presentation. (so you can minimize it and it seems more like a real applicaton
• Works with regular projects and the ones made with Scratch++
