If you search mario or sonic or other on scratch big games you will see that many results show up. What if nintendo of sega stumbled onto scratch? Would it be a violation of copyright laws? Would scratch get sued or even shut down?

I don't think so—they aren't making any money off-of it and/or saying that they made-it-up—not Nintendo or something like that.
Lots of sites, actually, make mario games, even if they aren't Nintendo.
They, usually, aren't shut-down.
Anyways, that wouldn't be fair to all of the Scratchers that DON'T make projects like that, you know?
I think it's just because Sonic and/or Mario is so popular.

Technically, yes, those Scratch projects could be considered as illegal: it would be the Scratch project owners that would be sued (not the creators of the Scratch programming language), but I have a feeling that it will be given the same stance as fan art [that is, the owner of the Scratch project can usually claim 'Fair Use' and most big companies will look the other way unless they can prove otherwise. In fact, some companies welcome it because it may be almost like free advertising].

To be honest Nindendo and Saga have better things to do than chase up sonic and mario games written in visual programing languages. Also, as they are litraly just a subject, not a complete copy of their games, and the price is £0 / $0 / €0, it probobly wouldn't stand up in court!

but site administrators are supposed to remove and register projects that are copyrighted on some sites

People aren't making money of the projects they make, or commercially selling them. They are only small projects that only a few hundred people may see. I hardly think Nintendo/Sega will be able to sue little projects that make no money...

That is true.
Since Scratch is free, and the projects made are free to enjoy, they can't really sue them for that.
Another thing is that they aren't completely copying their games or saying that they made-them-up or something like that.
If they did so, the would probably be pretty illegal.
