If the file is < 20 MB you can also email it to yourself or use one of these cloud storage methods:

1. Google Drive
2. Dropbox
3. SkyDrive

Avoid using physical storage methods as the Cloud is better!

Not always
What if his school doesn't let him use those? Or he doesn't have an account? A flash drive is more reliable.

You could always upload your Scratch project, get the link, and turn that in. Not all computers have Scratch and so not everyone would be able to see the project. (But seeing as that's an assigned project, your school's computers probably do have it)
