Helium doesn't just give things negative weight does it?
If the apples sitting still on the scale - it has a positive weight as the Earth's gravity is having enough affect to bring it down.
And you wouldn't be able to measure the weight of a floating apple.

is celestia so bad at magic that she can't just magic up some apples of her own, start her own apple stand at ridiculously low prices with near 100% profit (since she doesn't have the expense of growing the apples), and simply run applejack out of business?

The characters in Harry Potter weren't able to summon anything that didn't already exist, so maybe the same law applies? I wouldn't know, though.
Or maybe she's just nice enough to let Applejack have her business (outside of the context of the helium prank)

It would have a negative weight, but if it did, it would float up, but not bring the scale up with it, unless it was stuck to the scale.
But the weight of the apple, and the volume of the apple makes it quite impossible, unless the whole apple was hollow with helium.
