Probably because most fan fiction is either completely unbelievable (especially fan fiction on real people), badly written, has really awful shipping bits, or some combination of those. The good ones are rare and hard to find, unless it's so good it gets publicity from the community, and lots of the time they're just stories that are completely unrelated to the plot with the same characters.
Some Twilight (adult) fan fiction actually became a book, there was a big commotion from fans because they claimed it was a ripoff or something.

There is an evil pokemon, it used to be good but no longer. The pokemons name is
Groudon! Already powerful, being evil made unstoppable. Yet still having friends that
where more like slaves. So, he went and got the move tutor and forced him to teach him minimize. After being taught this silly move, he could make him self smaller. One day he craved human flesh so he made himself human size, then he craved berrys so he made himself squirrel size. Finnaly he craved fruits and milk so he made himself fruitfly size so he could get in a fridge. So he got in fridge and then got back but then he realized he couldn't change back! To this day he's still fruitfly size, and every third day he craves human flesh!!
Vengeful
One day there was a Magikarp, It was happily swimming and then a cocky gyarados came and hit it out of the water. There it was flopping helplessly. Just then a Shuppet (the vengful pokemon) came and put it back in the water and gave it tm100 judgement. Shuppet said to use the tm and get revenge on all the people and pokemon that had been mean to it. So, if you have every thought that Magikarps are weak don't swim in creeks, lakes, streams, rivers, or oceans. For that same magikarp is still out there taking victoms.

I think fanfiction has an admittedly deserved bad rap, for many of the reasons a lot of detractors here have already stated. It's often poorly written, contrived, unoriginal, and filled with horrible original characters that... well let's say that they're awful. For every decent fanfic there are a dozen bad ones.
That said, I have read plenty of fanfiction that's good, and each story has its own merits. I can't speak for other fandoms but MLP, to me, is the perfect starting point for a fan story. I think this is mainly because it establishes characters that are given a fair bit of characterization, so you get a good idea of their personalities. However, the episodic nature of the show and its main audience limit the amount of character and universe development that can go on. So fan stories, I think can help to fill that gap, expanding characters and the universe they live in, explore all sorts of storylines and alternate possibilities, etc. What with the massive size of the fan base, there are quite a few good authors in it.

Maybe once or twice
But they're a serious minority
In fairness, it's hard to duplicate the original good writing of an author

I, personally, really like the idea of fanfiction, and I like writing it. Whenever I have writer's block, fanfiction really helps me to generate ideas. Unfortunately, the vast majority of fanfiction is poorly written and almost painful to read. However, there are some really good stories out there, along with extremely talented authors. Just because somebody prefers to expand on characters already developed by another author doesn't automatically make them a poor writer.
