Are users allowed to advertise sites that are unapproved by the Scratch Team on the main site?

Yes, there is no rule that you can't, but sites must meet the general community guidelines, so obviously they have to be appropriate, not use swear words....
Also, in the future, make your subject give away something about the topic, making it "Question." in the Questions about Scratch forums isn't super helpful and can't be found later easily.

On the thread about it it says "it needs to be approved to link to it from Scratch", not "it needs to be approved to link to it from the forums", so I'd imagine that implies you can't link to it in comments either.

Well, subjects that are banned on the forums (religion, politics, etc) are allowed to be discussed on the main site, as said by cheddargirl somewhere. Does this extend to sites, or not?

Yes it does come up in search engines. It's also just useful to people looking for it in the topic list.
