Ya, stuff like that happens to me a lot.
Most of the time all you have to do is restart Scratch.

Just restart Scratch.
If it still occurs, reinstall it.

Click Proceed? It sounds to me that some data in the image is presented in a different way than Squeak reads it.
I think a rectangle's size is not presented as a whole number. Maybe you could round the size by clicking Proceed?

Yes, this is a thing the Scratch Team is trying to improve on. Sometimes if you have 15 or more projects with complicated scripts it takes away your space. And yes, do what ProgramCAT said to do if if happens often, just reinstall it.
