Panther has its own website where you can Panther projects. I'm not sure about BYOB though.

When the website converts it to the format it needs to be, it can only convert the blocks that originally come with Scratch. If you add more blocks yourself, it won't be able to convert them into flash or java.

Since BYOB, Panther, and Scratch are actually completely separate programs, you won't be able to upload any of them to any of the other sites. But, as a poster above mentioned, there is a site where you can upload Panther projects. I'm not sure about BYOB, but there may be a way to upload those.
At any rate, the Scratch Team has no reason to support uploading any mod projects.

I was working on a project on scratch, then later I opened it in BYOB, saved it in there, and now I can't open it in scratch anymore.
I already tryed exporting sprites and opening them in scratch, but that doesn't work. HELP!!!

I think your problem is that you can't open BYOB projects in Scratch - though I'm not sure if there's any way to fix this problem.
That being said, this isn't quite the right place to post this. Why don't you post a new topic in the "Bugs and Glitches" forum? There'll probably be more people to help you over there.

BYOB has new features that make its projects incompatible with Scratch--so even if you open the file in BYOB, there's no way to get it back to Scratch format. Sorry.

You cannot convert BYOB/Panther projects to Scratch or upload them to the website as Scratch does not support many of the blocks that Panther/BYOB has. Panther/BYOB or any mod are entirely different programs from Scratch and save files in different formats.
I suggest you export the costumes of all your sprites then take pictures of all your scripts, open a new project and use those scripts and costumes OR open a new project in scratch, open the BYOB-formatted project as the reference and rebuild your scripts with both open.
