1991-1995: Sonic The Hedgehog
1997-2007: I haven't played most games from this time, so my favorite is Sonic '06. There were a few glitches sure, but I liked the confusing storyline, and this was the first Sonic game I ever tried.
2008-2011: I have played all the games from this time period, but my favorite is still the one that ultimately got me hooked on Sonic in the first place, Sonic Unleashed.
Why are the secret organizations getting all the attention?

Sonic CD (that or Sonic 3 & Knuckles - easily my favourite two Sonic games), Sonic 3D: Flickies Island (only mediocre one on the list), Sonic Advance (OMG I DIDN'T SELECT SANIC ADVENTERS TOO I MUST BE KILLED) and Sonic Generations (great game).
I might return for a little while.

Sonic Advance is so underrated, same goes for Sonic Advance 2
Also, no-one voted for Sonic Adventure 2 in spite of it being so popular
