select and cut, magic wand
while editing a sprite ,you should be able to rectangle select and cut.
scratch should also have a magic wand tool

What do you mean? You mean cropping? Or rectangular select as in GIMP?

The Paint Editor is not a complicated full on painting tool. If you want to make more advanced drawings, use GIMP or Paint.NET.

maybe i wasnt quite clear on what i exactly meant: when you select it, you can cut what you welect and only that

1. Make a selection.
2. Ctrl + shift + x
I think that's what you're looking for.
