Because they got in a lot of fights. Eyes are easy to lose; it's not like they had forcefields over their eyes.

XD Ninjas were originally just poor japanese people who decided they were sick of being poor and trained themselves to be awesome. Considering they were poor people, though, I would think they wouldn't be well fed and they would be...well, a bit weak...

But the fact that they were in a whole bunch of fights means they're tough and ready for anything. Plus, ninjas aren't usually found in as large quantities as pirates are...

Most pirates were illiterate urchins. Piracy offered them power.
Ninjas were assassins, and killed in stealth. They didn't require strength, they had smarts. They had poison, they had all kinds of venomous animals, and when that didn't work, they snuck around and stabbed using short swords. They blended in, and were the navy seals of ancient Japan. Pirates relied on fear and brute strength.
