As you know, Asian men have smaller builds than Caucasians and therefore weaker structures. Swordfighting is all about strength and let's be realistic here, moving like a ninja in cartoons is not physically possible in real life. So now we have big men with guns and big swords vs. smaller men with no guns. Pirates win.

But you see, ninjas, while not having that good of reflexes, they still have good ones. They could sneak around the pirates and find the right time to strike. Also, pirates have scurvy and disease. They might be stronger, but they wouldn't necessarily have the energy.

That's a myth, also they wouldn't have scurvy if they weren't out at sea for months on end. Pirates have more endurance. Anyone who fights develops battle senses so don't go thinking Ninjas have pirates outclassed. If it's a pansy sneak attack as expected of cheap dirty ninjas, they might have a chance to win, otherwise Pirates would win all the way.

That pirates have less energy from sickness and being out at see for a long time

Not from being out at sea. It's from disease. DISEASE WEAKENS YOU WHILE YOU HAVE IT. It's a proven fact. Sure, after you've recovered, you're immune, but seriously.

Plus, pirates are probably aware of these diseases, so they do what they can to avoid getting them.
