So your companion goes to a beach at sunset - it always cheers him/her up - and then he/she gets sad again because it reminds him/her of the time he/she met you. Then, he/she gets flashbacks of all the good times you and them had together. (This is when I started crying again, it reminded me of the ending of Drawn to Life.) Then your character appears again to stay, and it's safe to say I was incredibly relieved.
The ending song is here. I'd heard it before, and as soon as I heard the first note in the game, I was like "Uh oh. I'm gonna start..." and I was already crying before I could say the word.

I think the saddest video game ending I ever saw was for drawn to life 2, since it imlied that the character's parents died in a car crash, and suffered from deep scars... it was sad...

The criminals have appeared because the flow time has gotten messed up in the world where only Pokemon live (you're playing as a Pokemon there). You need to save the world from time stopping all together and while you're at it you need to help arrest all the criminals. It's much more exciting if you're actually playing.
