For the comments: Do you mean messages? Once you delete all your messages the "you have [number] new messages" thing goes away.
For uploading: Are you looking in the Newest Projects row? That only updates every 5 minutes with the three most recent projects of that time - most projects don't get there.

Try to go to scratch.mit.edu/notifications - if there are no messages on that page you did delete them all.
Projects you upload will probably not appear in Newest Projects - a lot of people are uploading, and the server sort of skips some projects that list. It should be on your My Stuff page though.

I thought that it takes a few minutes or so for them to appear! At least, that's what it does for me...

It does. But sometimes so many projects get uploaded in that time, your project never actually gets there.
gaggerman, try going to your notifications page and checking your settings. You may be set to not receive any notifications.
