Your example doesn't illustrate well your question... :-)
I just tried: I made with Gimp a PNG image with variable transparency (a large fuzzy pen over a transparent background) and saved it. I then loaded it with Scratch (wow, it is sooo slow to browse folders while making its thumbnails on my old computer...) as a sprite... and I found out it cuts the transparency at perhaps 50%, in a all or nothing way.
Too bad... :-(
So, that's a +1 on your suggestion from me! :-D

I think you can do something like that in Paint.NET, set the opacity on a certin colour. That would really help smoothing out the edges on sprites and making them look a lot better.

I quickly make an image (with mouse!), so it is ugly, but it should illustrate the idea.
Tr = Image with transparency
Bg = Some random background
Tr+Bg = Image over background
Scr = First image as seen by Scratch (nearly all transparency is lost)
As you can see, the background image is partially altered by the colors of the foreground image.

Well, I just don't see how that is an example of Semi-transparency.
Has anyone noticed that when you try to make a fill with it going from a colour to transparency, and it replaces transparent with black?

The bottom of my glass, and the top-left part (among others) have semi-transparency: they have color, but let the background to be seen through them. Thus coloring partially the background. When loaded in Scratch (try it, that's image), it becomes either solid color or transparent part (the small white part in the top-left of the glass).
