Ok. We should just warn them that they should play the first two games first. And how about the 2 stories intertwine with each other, like the final boss is the hero of the other game?

Good idea!  However, we should make it so that both stories are in one game and then once you get far enough, the stories merge and then you go after the final boss.

We're using it. Now I have an idea for going to different areas. It's sorta like A Link to the Past. It scrolls for a bit, then It can stop, and then you go through the path into the next area.
